I record continuous video footage using the primary stream on the camera and do MODECT on the secondary stream. Sometimes, ZM fails to recognize motion in the secondary stream. For such cases is it possible to tune the motion detection using the primary stream recorded mp4?

I presume you have linked the Primary stream (aka monitor) to the secondary monitor.
If so:
No.
Spend the time to get modect working the way you want on the secondary monitor.
