What happens when you run zmaudit.pl manually as root? If disk space is at a level when things should be deleted, and zmaudit deletes a lot when you run it, doesn't look like it's being scheduled properly by zm. I've had a working copy of zoneminder up for months. Then last month it started doing what you've described.
I would rather not have to go through a clean install so if anyone finds a solution please still post it here.
